One does not question what happens at btc-e. One simply accepts that it is a 'different' place.

Because the minimum segmentation to move USD is 0.01.

I get that in an internal ledger its easy to do 0.0000125whatever USD and one could argue that 10 000 of those = 1whatever USD. But meh.

Are you sure? As far as I can remember it doesn't let me put buy or sell order anything below 0.01 USD.
If you are trying to sell 1 satoshi for more than 1 cent then that would be possible and fair. It's free market, you can put any number you want to your sell order.

Oh, if thats the case, then its just moronic trying sell a sat at 1 cent, and it won't happen because of the depth, unless you have millions and millions to burn, but hey. You're free to list it.

ok
but where is the problem...
you are talking about just "one side" of the order book....
maybe, in the other side, you could read 100000000btc for 1$
