I thought they get kickbacks from each trade that's made? This will cause there to be less trades, meaning less income for them. I really can't fathom why someone would do that. It just doesn't make good business sense.

Wanting to sort out the screen layout is a particularly bad justification. Most of the trading pairs are hidden by default once logged in, anyway. Just don't show them on the main page, and have them as opt-in for display on a per user basis.
EDIT: To clarify, the ability to trade any/any is the major reason why I use VirCurEx, and I regard this ability as the distinguishing feature of VirCurEx. But, to be fair, getting a decent order filled at Vircurex is really tough. I can see their reasoning behind this. Although them trying to be sneaky about it is clearly the wrong way to approach this. Hopefully this change will increase the volume there.
