What wallet do you use? If Multibit, go to Tools -> Reset Blockchain and Transactions. I had horrendous problems getting funds into and out of cryptsy, IE not turning up despite it being confirmed over their required amount(4). Unfortunately They're not very good.. but I trust them slightly more than some of the other exchanges.
