That is how I compile Windows code on linux.
Also, what kind of modifications are you talking about. Could be you made a backdoor and want to hand out fake wallets to people on windows :( But that could just be my cynicism talking. In all probability it is quite likely that there are some malicious changes somewhere along the lines. After all what kind of functionality would someone need to add so desparately to the Bitcoin client.
