1. Is there a chance Theymos saw the contents of thread 3? Internal settings of the forum.
2. Sirius or did Satoshi remove this thread? I ask because I see Theymos's account was registered two months after the forum was created.
3. I would like to know if there is a way to see which of the users posted messages in thread number 3?

Forgive me if my questions may seem stupid to you. I'm new at this.

I don't think thyemos saw thread #3, he already stated that #3 was permanently deleted for some reason. You can never know what exactly was in that thread although theymos said something about satoshi's personal details which is speculation only.

1. "Permanently deleted" as mentioned by theymos quoted by you, it was deleted before theymos become the admin.
2. Who knows between of them since they're both inactive. You may ask sirius instead https://twitter.com/marttimalmi though there's no chance he still remember it
3. As it was permanently deleted so no one knows, probably either satoshi or sirius.

There's really nothing mysterious about the thread being deleted.
Privacy was an important factor to Satoshi, so if there was some information which would compromise that, it's only right it gets deleted and made unavailable to the public.
Who made the thread or who deleted it doesn't really matter if the information contained is meant to remain buried.

Probably not. theymos registered his account several months after the thread would have been deleted.
It was probably satoshi. The first two threads (https://bitcointalk.org/first_topics/) were satoshi testing the forum, and the fourth thread was satoshi writing administrative notes on the forum's configuration.
