Title: Do the Molex Powered Risers need to come from same 12v rail as MOBO?

As above really.

Have a Dell 1440w server PSU nearly ready to go, but need to know if I need to use the 'MOBO' PSU to power the risers?

Powered risers molex draw max of 75 watt which is the same as if you use 16x PCI-e riser without molex.

They should because of voltage difference between both psus. From experience I would say that best idea is to power risers from one psu, even though with some psus it works other way without problems.
