Title: So on BFL Single board where is the DC to DC PSU located?

Taking a look at BFL waterblock images:

My guess is that the 12VDC to 1.2VDC PSU is located on the right hand side of the board (the set of black squares).
Is that correct?

We know from GPU cooling that the VRM end up producing significant heat.  Just want to make sure the BFL power supply is directly under the water flow.

I kind of hope that the DC-DC conversion is not done at the right side, since the 12V is coming in on the left side. But you may be correct since they created the waterblock to target that large group of IC's. Now I'm quite curious...

Those dozen or so black squares are the voltage regulators. They are directly contacted by the waterblock, it looks like. In air-cooled singles, they often have heatsinks on the back of the board where those VRMs are, as well.

Those "black squares" are MOSFET transistors (propability 99%). 4 low side MOSFETs and 4 high side MOSFETs. That gives 4 phase DC/DC switching regulator. One per each FPGA.
