For your question, Yes they will keep it and the same with several sites that have a minimum deposit. I think this is for the best as well since depositing multiple times smaller than 1mbtc would mean more dusts and more dusts means more miner fee to spend since they have to consolidate those at some point.

We use crypto to solve this kind of problems, a refund will cost nothing using ethereum.
