If and when Shapeshift ever do refund my Btc will i see large transaction fees? because it's been passed around from address to address? I've read some horror stories where people have put say £200 down in exchange and only been refunded £100 back because of the miner/transaction fees all because of a failure on there end?
Yes the miner fee would be expensive since the bitcoin network is still congested although it has stabilized a little. In shapeshift case they are using a fixed rate regardless of the transaction size. Here's the current rate:

Bitcoin Miner Fee: 0.002 BTC
I'm not sure if they have increased the fee higher than what is stated above but as you can see it's just .002BTC now so if you get a refund, only .002 will be deducted.
*Note that miner fees doesn't go to shapeshift!!!
And looking at your order ID, It's not entirely their fault because:
First, you chose "Precise" which has a time limit for deposits but you only included a fee of 61 sats/byte which is fairly low and as a result it got stucked for 3 days, and obviously your session expired. You'll see in the upper right: "Time Remaining Expired!"

Larger deposits wait for at least 1 confirmation
