we will release profit switch tutorial tomorrow.

But to answer your question.
Profit switch system will always overwrite your configs so you don't have to edit configs manually. Besides that, there aren't any restrictions so you can go on and add different coins from same algorithm to your profit switch settings. Make sure all pools/wallets that you plan to use in your profit switch are defined in the address editor.
