I recently gave my segwit address to a friend of mine to receive some BTC. at the moment I clicked on the Receive button from my Ledger wallet I had to confirm the address on the device, it was the same so I did.

I just checked on my segwit wallet and the btc are not there, but they show up in the block explorer.

What should I do?

You should post link of that transaction, and also your receiving address-If your address is 100% identical with address in block explorer and transaction is done, then problem may be that Ledger is not properly synchronized so you not see incoming transaction.

You may also try to reset application data from Ledger Bitcoin Wallet - Tools option

Quote
Click and confirm to force your Ledger Wallet Bitcoin Chrome application to reload Blockchain information. It can be useful for example if your wallet does't display your last operations, or display a wrong balance.

If this is the first transaction you are receiving, it might be due to your firewall blocking access to the ledger server (to get the current status of your wallet).
If you have already received transactions successfully (and havn't reconfigured your firewall), resetting the application data should do the trick.

If resetting the data doesn't work, try to reinstall the Bitcoin chrome application.

If your transaction does show up in a block explorer as confirmed and the address is the same as generated/shown by your ledger wallet, then your coins have arrived.
You don't have to worry in this case. Its mostly just a display-/connection issue.

For the future:
If the transaction shows as confirmed on several block explorers, then it most probable went through without a problem.
And if you confirm the address on your nano s, you can be sure the private-/public- keypair has been generated by your device.

Syncing-/Network issues (with ledger server) can happen from time to time. Nothing to worry about.
