How do you empty a wallet to as close to zero as possible?

I have a wallet that I want to clear out by moving everything from one address to a trading account and then back into another wallet but of a different currency.

Is there a program or algorithm that will allow me to calculate the exact amount to send so that when the fee is removed you have next to nothing left in the wallet?

If you're using bitcoin-qt, you can set the fee yourself. Set it to 0.00001 and subtract 0.00001 from the amount of btc you have. the result of your calculation can be transferred to your trading account.
It could be that the fee is not enough because of dust in your wallet. bitcoin-qt will tell you the minimum fee required.

OK... so really you want to move 100% of Wallet A to Trading Acct B?  Correct?  With nothing left behind?   What is your current balance after the decimal?

You could always export all of the private keys associated with the wallet.

This is what I have done in the past but left the fee at .0001 because actually I don't know how to change it and I think that is the default. Anyway I think this needs to somehow be improved in the wallet software, I think it should automatically just subtract the right amount and send it.

Use brainwallet.org to send your transaction. Make the fee 0.0001 BTC and the send amount your balance minus the 0.0001 BTC fee.
