I would usually agree that the thread creator has all the right to delete comments on his/her thread. In your case, I believe they were asking legit questions or inquiries and you decided to delete them instead of answering. That lead them to believe that you are trying to scam users here and tagging you is the best way to warn them from dealing with you.

Today, we received 3 different negative feedback because we deleted some comments on a self moderated topic. We see that the feedback option is only used for messaging and rage over the deleted comments.

You didn't get negative comments  just because deleting posts, you got negative tag for deleting negative comments , instead properly answering to them.

If you are running legit organization, answer these accusations and provide some proof, but instead you opted for deleting comments. And if you can't give proper proof, then you  will be consider as scammer.

It wouldn't be the first time that someone here is pretending to be from some organization and asking for charity, while running a scam.
