I sent 1000 NEC tokens from my wallet to Bitfinex yesterday to the deposit address they supplied for this Token 0x4FD8f41d01C80ef2619c369C0Da758f5932B39c2 with no other options. Thats where the tokens are but they never showed up on Bitfinex.

So I emailed them and they answer I got was "Thank you for contacting us.

Unfortunately, you sent NEC to an incorrect contract address. You sent it to 0x7a54e8829e41a8854576109c523c92575a0a5551, however, the correct contract address is 0xcc80c051057b774cd75067dc48f8987c4eb97a5e.

As per our recovery policies, for any incorrect deposits, given that token recovery is a highly complex, manual procedure and we cannot always guarantee a successful outcome, therefore, we only consider recoveries for deposit amounts exceeding $2,500 equivalent at the time of the transaction. Unfortunately, in your case, the deposit amount is far lower than the threshold, so I am afraid we will not proceed with the recovery.

Can you provide some sort of proof that the destination addresses was this one (0x4FD8f41d01C80ef2619c369C0Da758f5932B39c2)?

If you can prove it to their customer support that this was the deposit destination addresses (0x4FD8f41d01C80ef2619c369C0Da758f5932B39c2) they provide to you. You might get your coins back.

If you compare these two pages:

You can see that the second link (the address you sent funds to) doesn't contain all the information's that a token would have (social media links, official website, correct "decimals", price, etc..). You might have sent the funds to an "outdated" contract that they no longer use.

Have you by any chance copied the address from somewhere other than Bitfinex/Ethfinex?

Bitfinex is right.
There is no problem with deposit address. The problem is that you have sent different tokens to that address.
As I see on Etherscan, tokens you sent and Bitfinex tokens have same names. But they are completely different. Because they have different smart contracts.

Smart contract of your tokens:
0x7a54e8829e41a8854576109c523c92575a0a5551

Smart contract of Bitfinex tokens:
0xcc80c051057b774cd75067dc48f8987c4eb97a5e

Below is what you should do in future to avoid this problem.

1. Go to Coinmarketcap

2. Search for the exchange you are going to send your tokens to,
Bitfinex on Coinmarketcap

3. Ctrl+F and find the token you are going to send to the exchange and open that.

4. Open the first explorer

5. Compare smart contract of your tokens with smart contract of the token listed in the exchange.

If they are same, send your tokens to the exchange.
If they are not same, don't send your tokens. If you send your tokens, you will lose them.

Yes. I have also experienced the same thing. But different exchanges. I have experienced with P2PB2B. They also answer the same things as you say.
I think the solution is in the owners of NEC tokens, those who change the contract address, not the exchange party. The exchange changed the contract address according to Dev NEC's request. So you have to contact the NEC. They should replace your token with a new smart contract before the transaction is made. But this is not necessarily also fulfilled by the NEC. Of course they will ask for tokens with old smart contracts.
Usually Dev doesn't monitor old tokens if they want to update smart contracts. If they had locked the token first, of course there would have been no wrong transaction.
But I see the NEC token with contract 0x7a54e8829e41a8854576109c523c92575a0a5551 does not have a clear source, maybe it's a test token. There are no active transactions there, only 182 transactions that occur.
