With the release of cgminer for Litecoins I wonder if I can run it on my FPGAs now?

That would need a HDL implementation of litecoin first, you could cross compile opencl into a fpga but that wouldn't do you any good.

It is somewhat questionable how efficient fpga mining for scrypt would be previous hashes need to be stored and onboard memory is limited. It could however be profitable to engineer a custom board with uses external memory, like regular cheap DDR3 slot memory. That would require a high pin count FPGA to access them as multi channel devices.
