I get stutter on HTML5 videos on YT if I am mining with my primary card, this didn't happen with Bitcoin mining in the past.

Hardware acceleration activated for the videos? That explain the stuttering, both use the GPU. Bitcoin mining was done with another miner wich used the gpu differently, or maybe you didn't have hardware acceleration activated.
