I really enjoy this whole puzzle solving. Unfortunately I do not know much about cipher.
Just found something that might be the clue from the clue ''sometimes going back will refresh your memory''.
I repeated the process and sent an email to cipher1337@hotmail and this was the reply:

But if there is a "2" missing from "CkB3", then that was intentionally left out, unless that was a typo.

Just to clarify, I think the OP has not confirmed that #9 is ueBa6. It may be incorrect.

The OP had another competition with a picture like this. There was a small "6" hidden in the top corner of the room in the painting. The passphrase was the 6th guy on the table. I can't remember the name though. Maybe it was Peter or something. (This was the actual original last supper painting)

I say it's much deeper than that the numbers sequence seem like they are a gps/phone something like that .
the (E) is not an E or else he would have wrote "4 7 25 1 27 27 4" or "4 7 25 1 27 27 5"
is not a 5 or else he would have wrote "4 7 25 1 27 27 (5)" or "4 7 25 1 27 27 E" by equality
The E could mean E if the numbers mean something else other than suggested in the google doc
We should rethink our chain of though used in first answers
