What is the disadvantages of using online wallet like Blockchain  for example? Of course they could fold tomorrow but I mean in term of actual security and encryption.

Technically... the site operators have access to the wallet.dat created for your online wallet because it resides on their servers.
Some online wallets don't even use such methods and instead use a shared wallet.
Some of the better online wallets i would say are good for simple daily usage... but I would suggest it for any kind of long term storage.

I have my bitcoins stored in separate paper wallets. Is there a way to occasionally check their balances without importing the private key to a website?

Yes - blockchain.info allows you to assign a "watch-only" address. You can then keep an eye on the balance without them (or you) having the ability to spend it. When/if you're ready to spend, you just import the private key.

What is the issue with using something like armory? The problem with the bitcoin client is that it takes forever to sync the blockchain. Am I missing something here. The issue is air gapping to prevent online intrusion and encryption to prevent offline intrusion.
