All I see is the option for BTC,ETH,BNB and USDT based pairs.

What I mean is lets say I have some Litecoin and I want to convert it into Zcash I don't see any direct way doing this.

Is the only option is convert LTC to ETH (or BTC, BNB and USDT) and convert the ETH to ZEC?

And if this is the case is there another exchange with similar trade volume and fees that has more currency bases?

Yes.
Wait for it...image is loading
From the above Pic you can see that only four base currencies are there. But that shouldn't affect your trades. You can always convert your holdings into the base currency of binance and make your trades
If you want an exchange which accepts any currency supported in that exchange to be your base currency, you can then use Shapeshift.io .

In both cases I do 2 conversions and pay twice the standard fee, or am I wrong?

In regards to Shapeshift, it is my understanding that the fees are higher and the price you can get on Binance is better.

Case 1: 1 LTC=0.24226 ETH=0.498 ZEC
Case 2: Not possible because you can't buy ZEC using BNB
But yeah if you make 2 trades you do have to pay the fees twice. You can check the fees here: https://www.binance.com/fees.html

Your choice. I like shapeshift more than binance.
