Eligius pool allows merged mining for NMC. Are there any disadvantages to use that possibility?

Whoever mines the block which ends up containing your transaction will get its fee.

The same namecoin that now worths like 10$ a piece? Isn't that like a huge option for a pool?

You could argue that flushing work when there is a namecoin block change could cause a tiny slowdown of your mining. It depends on your hardware how this is handled though.

At Bitminter flushing at namecoin block changes is configurable per worker, in case this is a worry.

In practice the income from namecoin mining should far outweigh this.
