What do the pools use to prevent it and why is that a bigger deal for pool sites then regular websites?

not much, ban ip making too many request
load balance the front end server

why ?

when maxcoin was launched all the major public pool were ddos, some more so that they have to drop support for that particular coin. ( eg ypool )
then the miners in the private pools get all the coins cause they have all the hashrate and get all the coins.
