Pirate Bay does.  They aren't exactly a charity but maybe in some respects.

Hey,

I run Sean's Outpost Homeless Outreach. We're pretty much a bitcoin fueled charitable organization.

I spoke at Bitcoin 2013 this year on Bitcoin for Charities and Non-Profits. Here's the youtube of the talk...

I pretty much just run this outreach and try to convince other charities to take bitcoin. I'd be happy to assist in anyway I can.

There's a thread on here with the idea to name their next ship the "Satoshi Nakamoto".. if forum members could generate a sizable donation...

I posted in another thread about the Electronic Frontier Foundation (EFF). They are one of the organizations I am passionate about and donating to regularly too.

You can read more about theme here.

They even thanked the bitcoin community a couple of months ago.

Check out Bitcoin100.org. There's a list of charities that accept Bitcoin there.

i was working on a btc charitable mining pool/donation funding site earlier this year. Ended up calling it quits after my fourth failed 'developer'. I still have the framework and all the legwork that went into it. If i can be of help, or assist, please let me know.

Hi Rawted, yeah I'd love to hear more details about it.

While I support the efforts of bitcoin backed charities, I'd rather forward any bitcoin donations to already established organisations.
