People who receive coin in a lawful exchange should not care where the coin comes from and be punished by having their coin taken away. Once you start forcing people to verify the origin of the each and every coin they receive, it's all over for Bitcoin..

It is (supposedly) most likely at XXX, since the client will use old coins/transactions when sending 5 BTC from XXX to YYY.
So, this means it is client dependent? I'm not convinced that this the proper way to trace "my coin"

Suppose I have 1 BTC.
I send my 1 BTC to an address XXX that has a balance of 50 BTC.
Next, 5 BTC are sent from XXX to YYY.
Where is my 1 BTC now? Does XXX or YYY have it?

This is a huge win for cryptocurrency. And great news for the people who will be fighting MtGox on their own. It's a small price to pay for the common good, so take it on the chin guys.

The fact that one exchange holds close to 1 million or 1/21 of all BTC is scary in itself.

What are you saying? BitCoin transactions are perfectly trackable, unless it was a shared transaction, or the coins were mixed... Bitcoin transcations are trackable, Bitcoins themselves are not trackable unless you're lucky (coin is sent to empty account and no transactions occur on that account afterwards).
