I have accounts on both of the exchanges in the title of this post, and I am wondering which is cheaper to trade on.
I am not a high roller, won't be getting a discount for high volume trading.
Which exchange is better, BTC-e or Bitfinex, from the standpoint of fees?
I've looked at fee schedules and FAQ's, and I'd like to hear a word from people with experience trading on these exchanges.

I will probably avoid dollar deposits and withdrawals.  I will make deposits in BTC.  If I need to get dollars out I plan on buying BTC, withdrawing it, and selling the BTC off-exchange.

Depend on your deposit size.

Btc-e charges around 1.5% deposit fee while bitfinex has fix deposit fee.

If we are taking about transaction fee, bitfinex one has lower fee (0.12% vs btc-e 0.2%).

0.12%? My understanding is that BFX fees are 0.15%. I have heard they have maker taker, but even when my filled orders were limit orders, I was charged 0.15%. BTC-E is 0.2%.

They no longer have any 0.15% fee. The difference is not between limited orders or market orders, since everyone could use limited orders to buy at market price, but if you inserted your order in the orderbook before the other part.

If you insert a limited bid order at a price under the best call order, but in the middle time someone inserted a call order below your price, you end up being the market taker and paying 0.2%. Otherwise, you will pay only 0.1%.

In the end, Bitfinex fees are at the most equal to BTC-e. Normally, they are much better if you are a market maker.

And on LTC (and DRK, even if BTC-e doesn't trade it) the difference is much bigger.
