If there is true separation of Church and State, why would and organization need to register for Tax Exempt status

All churches file for tax eecxemption. They still use and accept money, so they still get taxed.
I know this is not correct, because there is an association for unregistered Churches. They believe in the true separation of Church and State.
" The power to tax is the power to destroy", this even includes the power to destroy churches.
