Is it right that I only the Female end of the extension cable to the blue part, leaving the red part empty to the air?
I want to make sure about that. It is the first time that I used the extension cable and I am a litter afraid that I may burn my motherboard into ashes.

You are correct, the way you showing it with the colors.
To ensure the card doesn't short out or cause problems make sure the exposed area (Red Lines) don't touch anything, best to hang the card from a support, look around the forums and see how people are hanging their cards using PCI-Extenders. Personally I went with the metal shoe holders, to get some ideas check out how other people built their rigs.
