Can't you compile the miner to run on linux? Most mining software is open source and can be compiled for windows AND linux

If this is impossible (if the mining software is only available as a windows binary) => use wine or virtualbox

Last thing: a lot of times you can even mine with your altcoin daemon, so you don't need a windows binary
