I've recently purchased a mining rig with three 6990s however only one appears to be hashing as I'm only able to hash at around 700 Mh/sec  I'm new to linux and I hope someone here can assist me in troubleshooting this issue.

Have you tried using Diablo Miner? On my MacBook Pro, it detected both built-in cards and provided statistics for both. It may work for you on GNU/Linux as well.

I have not tried Diablo Miner yet but about try it now, I'm currently using Pheonix 1.4, thanks for the suggestion.

OK, it appears the miner I bought was damaged during shipping, two pci slots were bent and the pins apparently broke, and one 6990 damaged. I really hope the company stands by their product and makes this right. More to come....

That is too bad, I know a lot of builders will not ship systems with large GPU's because it is so easy to snap the pci. Shipping GPu's separate has been standard practice on high end gaming rigs for some time now. I would expect the same from pre-built miners.
