I have seen mentioned in areas that if your getting quite a few invalid's to refresh your DAG.  Does this mean to delete your datachain data in that folder and re-download the entire thing again or is there a command to run to do this with geth?

Yes. You can delete the DAG file in the Ethash folder and let the etherminer generate the DAG file again.

usually i do it when my efficiency decrease, you can mine another coin while your dag is regenerating, with a crap cpu it will take soem time, so you will lose profit if you don't mine
