Hi, My Antminer s3 says i only has 66% memory left.  So i was just wondering what happens when its memory is full what do i do then.

Yes mining bitcoin takes very little memory,  Most of what you are seeing used is just the operating system.

I think you might be confusing storage and memory.
No need to worry about memory and no storage is involved on an antminer.
