How will this affect the bitcoin market?
The Bitcoin network protocol was designed to be extremely flexible. It can be used to create timed transactions, escrow transactions, multi-signature transactions, etc. The current features of the client only hint at what will be possible in the future.

My casual observation has been that when the stock market is way down, the Bitcoin price is also down.

I do not think it is an either or type of thing. If people have money for stocks they have money for bitcoins.

Like fiat, BTC is both a currency and a tradeable commodity. I doubt there are too many stock traders on  Mt. Gox, but stock market margin calls are usually pretty hard on gold and oil.
