I use coinapult as my hot wallet and whenever i send bitcoins from this wallet. I see in all my transactions on blockchain.info there is a warning message like "This transaction has a none standard input" in front of estimated confirmation time.
Can anyone explain what does it mean? The tx however,gets confirmed eventually always.

It means that the input script does not meet what the network definition of standard input. Could be because of many things. Impossible to know exactly what caused it without seeing the transaction.

It means just that, the transaction is non standard. The most likely reason for this is that the signature uses a High S value which is non standard. This means that coinapult is not staying up to date with the latest standards.

No, it does not. Your wallet cannot be hacked just because the transactions it produces are non-standard. It just means that your transactions may take longer to confirm or may not confirm at all.
