Is there anyway to lower the transaction fee in multibit?

If you go into 'View | Preferences' you can change the default value of 0.001 BTC. There is a minimum value of 0.0001 BTC (mainly in there to stop transactions getting stuck unconfirmed).

I found this option recently and thought about lowering the fee. Does this cause any issues?

The main thing is that with a lower fee your transaction is less attractive to the miners so may/ will take longer to confirm.
