Now my question is how these pop-ups were entered my site؟ please help

I think there was a virus in PC or u r using someone else script which has pop up codes

It has to be a virus.

I would download either Kaspersky rescue disk ( https://support.kaspersky.com/viruses/rescuedisk ) either Avira rescue system ( https://www.avira.com/en/download/product/avira-rescue-system ) ISO, burn it, boot from it and disinfect the system.
Kaspersky is bigger name, but it's slower, from what I know.
