Firstly, this is not always so. Occasionally BTC-e is actually higher than Mt. Gox, which is one way to move money into BTC-e.

The difficulty of funding BTC-e, as well as the fact that there is no stated address or identity for the principles, likely has something to do with it.

Seems almost impossible to get USD into there.  Also maybe the fees are higher?? not sure.

This. Other exchanges are usually balanced, because many people hold both coins and dollars in multiple exchanges and choose the best offer between them. It's hard to get dollars into BTC-E, and so it's easy to sell btc but hard to buy btc ( = low price)
