I have two PCIe 16x and two PCIe 1x slots on my motherboard and 3 GPU cards. One card is in the primary x16 slot (video output), but it obscures a PCIe 1x slot. Another card is on a 1x>16x riser from the other 1x slot. There is a free 16x slot on the board which works, but the temps are not ideal. Can I plug a 1x riser into the 16x slot for the third card?

I have read that PCIe 1x devices work in 16x slots so expect it will be fine, but don't wish to risk it on expensive hardware so would appreciate any confirmation.

It works, I have several of them plugged in 16x slots.

I can confirm, it works. Just watch out to put the 1x riser the right way into the 16x slot.
