Does anyone know of any companies that specialize in tracing stolen bitcoins? or can help analyze a website with a bitocin wallet for security flaws?

Your priorities are bass-ackwards man.  Your first concern should be what seems like an afterthought to you, you made 2 threads about tracking them, but only now mention finding the flaw that allowed them to steal the coins in the first place.  They're probably just waiting for the wallet to fill back up so they can swipe it again.

I can run a quick pen test on your site and let you know what is found, no charge for that.  Fixing it will be up to you unless you're willing to pay.

I'd be willing to help you. I've sent you a PM explaining my services in more detail.

Thanks,
Kazu
