What's the best alternative and why?

a) solo mining with wallet via setgenerate true
b) solomining with conf file and cgminer

Depends on the coin.

Setgenerate true uses your CPU
Cgminer uses your GPU

what coin?

setgenerate true does not work with many coins as the feature was deemed useless and removed from the code.
