The transaction is probably in one of the blocks that haven't sync'd up yet. If you sent them to the right address you'll be ok. Just let the client/wallet run and sync up and your deposit will appear. Depending on how many blocks behind you are it could potentially take hours. If it's your first time running it that will likely be the case, if not then more than likely it shouldn't take too long. If it hasn't appeared after you're fully sync'd then you might want to check the block explorer. Hope it helps.
