I am mining using guiminer on 3x 6990, just leaving as default, is there any flags to add to optimize the mining without heating them up further?

You want to turn down your memory clock as much as possible. There are flag settings to get a better hash rate out of your cards, but a higher hash rate will increase temps a bit. With the memory clock turned down, the extra heat shouldn't be an issue. You will have to do a forum search on how to do all this stuff though. I'd tell you myself, but I assume your OS is Windows, and I only have experience mining with Linux. At the very least you'll want to set flags for vectors, and worksize (I use 128 for my 5850s), but I'm not sure what the codes are for setting these in guiminer, or what the optimum setting are for 6990s. For windows, I think most people use Trixx or Afterburner to set the core and memory clocks. Sorry I'm not more helpful, but I thought I would at least point you in the general direction you need to go.

Thanks for your advice Dargo.  I search Google and tried

-v -w64 -f0

It improved the mining by about 50mhash each but what does the flags mean, will it cause damage to my GPUs?

I use GUIMiner (phoenix miner) with gpu overclocked @900MHz and tags:

VECTORS AGGRESSION=12 BFI_INT WORKSIZE=128

I get about 403 Mhash/s on each gpu.

The basic -v -w128 parameters yield ~405mhash/s per core on my 6990's at 900mhz, same as above with the Phoenix.
