How can manage fees while using Private key for send money?
I used Electrum Private key for my website auto withdraws but fees are too high.

If I understood correctly, you have have a website where you have to put your private keys (in your case, you used Electrum) so it send funds to other addresses?

If that's the case, the software used to generate the private keys is irrelevant, you have to code the fee calculation algorithm yourself.

Please post some more details to explain what you are working on.  Tx fees are not set by a private key.

For example an investment website, it need to receive and pay automatically.
for sending money we use private key
but with private key we can not have control for fee similar to what we do in send money; we don't have any option to change sat/byte in order to have lowest fee.

You always need to sign  transaction with the corresponding private key(s).
There is NO other way to send BTC's from one address to another.

You ALWAYS have control over the fees.
In cases where you don't have control over the fees, the user interface doesn't let you choose the fee. But the system/program/wallet itself has to set a fee.
To be more precise, the fee is determined by the difference of the inputs and the outputs (fee = sum of inputs - sum of outputs).

If you somehow cant set the fee, switch to a desktop-/mobile-/hardware- wallet. Those almost always do allow to set a specific fee.

if you are making a "withdrawal" from a website then you don't need private key. you need your address. do NOT give your private keys to anyone. a private key starts with 5 or K or L. but an address starts with 1 or 3 or bc1.

you said "investment site" it sounds more like a scam HYIP and if they are asking for your private key then they are definitely scam.

as for the fee, if you are the "receiver" you don't have control over how much fee is paid. the "sender" should set it. in any case you shouldn't even need your private keys. inside Electrum GUI there are enough options for you to set everything in the "Send" tab.
