I'm new to Bitcoin so please excuse the ignorance. If I were to accept Bitcoin for software, how do I keep track of who sent me a payment in Bitcoins? The Bitcoin application has a simple list of transactions, but there is no fields for sender details. Are there some Joomla or other php apps that I can install on the website which would handle the shopping cart Bitcoin transactions and notify me of Bitcoins received?

You need to generate a new Bitcoin address for each customer.

It's easiest to use MyBitcoin's payment gateway. Otherwise, you need to run bitcoind on your server. See:
