BitcoinQT transaction fee

Is there anyway to setup BitcoinQT to automatically deduct the transaction fee when you are sending money from your wallet like Multibit does?

I use bitcoin-qt on my P2Pool and for larger transactions it tells me I need to deduct 0.001 for the transaction fee, after I subtract the 0.001 and try to send the amount it tells me I need to deduct 0.002, this is too confusing so it would be better if I can setup bitcoin-qt to automatically deduct the transaction fee so I am not getting the run around each time.
