Short of clipping the 4th wire, how can I set the PWM on the S1's fan to control the RPMs?
(I have poked around the miner's filesystem looking for a config file, but didn't find one)

I don't think it's possible. If your miner's getting too hot, go to any computer store and get a 120mm case fan to put on the other side. They run like 10 bucks  |

If you have put on a PWM replacement fan and it runs at full spped with no rpm showing you may need to cross the blue and white wires for the frequeny and PWM. I needed to do that on one of mine to get it to operate correct

well, I removed the 4th wire, then added a potentiometer on the power so I could control the speed (somewhat) of the fans (did the same for the intake and exhaust fans).

Don't cut the wires! There's no need to do that! Just remove pins 3 + 4 from the fan connector, and let them hang off. That way, you can slide them back in at any time, and you have your fan control back! Taking a slightly different approach to this...
I want to have more control over the fans, the units are getting very hot when left to their own devices. So I've invested in some high power 3 pin delta fans, running these at full speed they give me a -10c in temps (I've installed them on 2 out of 5 S1's), however these are noisy beasts, especially at night and I don't need them cooling that much at night.
So... I invested in a fan control with temp sensors and auto / manual fan control (NZXT Sentry), however this didn't power the fans - despite being rated for 10w fans grrr...
So I've found a Aerocool 2100 (delivery tomorrow) - not auto control, but I can just turn the fans down at night - that is rated for 25W fans. So I'll try the delta and stock fans on that, I suspect the stock fans and delta fans may give similar results.
Looking back, snipping the blue wire may have been a better bet, I maybe able to live with the stock fan noise.

So findings on fans -
Ant1 - Delta 150cfm 3pin fan and stock fan as exhaust (blue wire snipped) - 36c
Ant2 - Delta 150cfm 3pin fan and stock fan as exhaust (blue wire not snipped) - 38c
Ant5 - Stock fan blue wire snipped, exhaust fan (2000rpm, ~70cfm) 40c
Ant3 - Stock fan blue wire snipped - 44c
Ant4 - Stock fan blue wire, exhaust fan (2000rpm, ~70cfm) - 47c
