BTC Node and BCH Node in the same box

Yes, you would use different full node software to run BTC and BCH node. Just make sure both software doesn't use same port.
If yes, what happens to if my miner that is registered to the BCH Node(running ckpool) hit a block, is the payout automatically deposited to my BCH wallet configured in the miner?
Your question lack detail. But assuming ckpool (or its fork) support BCH and you're talking about self-hosted solo-mining ckpool, the mined BCH should receive your BCH address/wallet immediately.
