Is it possible to set the individual chip counts per serial and run all of these off a single cgminer instance?

No I have not, I am on debian linux.
What does minera have that cgminer will work differently ?

No I have not, I am on debian linux.
What does minera have that cgminer will work differently ?

Autotuning on chip level. It will work fine for the Mini's, blades don't support autotune.
