I'm currently trying to make a website providing Bitcoin services completely from scratch.

I always see websites integrated with Bitcoin having a unique "Send Bitcoins to this address" address every single time you check-out.

I'm just wondering how would I go about putting something similar to that on my website since 3rd party services appear to take fees out of the amount I receive.

Whoever mines the block which ends up containing your transaction will get its fee.

You can use the API at Mt.Gox to work with bitcoins on your own website.
