A "secret" society is not one that nobody knows about (a tall order), but one where the public can't even guess what goes on inside. While all groups have secrets - a sports team doesn't want the opposing teams knowing its game plan, for example - we generally have a fairly good idea of what they're keeping secret and why. But very few people know what goes on at a Masonic Lodge, or Bohemian Grove, or Area 51, so they assume something sinister.
Area 51 is an odd example because its true nature is publicly known - it's a section of the Nellis Air Force Range used for testing experimental aircraft. The actual details of this testing are Top Secret, of course, and you wouldn't expect that to be controversial (you want the Chinese and the Russians and whoever to find out about new U.S. aircraft?), but for some reason people think there's more going on. I guess people catching a glimpse of the tests mistook the aircraft for UFOs, and the Air Force can't just come out and say what they really are, so now everyone thinks there's aliens there.
