But I would tend to think that there was a better way, like bombing the naval yards, or military installations, or something that had to do directly with the war... at least the first couple of times.

In this and all the differences. The Japanese bombed and shot the military facilities and bases. They killed the soldiers. America bombed the peaceful city and killing the elderly and children. But I'm sure the war, in any case, it's terrible.
