In the most of the cases, trojans are written to be run on windows OS, so using A linux OS keep you safe from these type of attack.

I've never had my bitcoins stolen.  I've always kept them off my main systems.  I have the majority of my bitcoins stored in a netbook.  When I need to make a trade I boot up my netbook and let the bitcoin-qt program sync with the network.  It depends on how long it has been since I last sync'd with the network before I can do a trade tho.  One of the draw backs of my actions.

Use Linux you can have more control over it. No admin rights by default and no open ports.

If you use Linux, are behind a firewall, and encrypt your wallet. It would be almost impossible for an attacker to obtain your private keys. If your running bitcoin on Windows junk and do not have a VERY secure password protecting your encrypted wallet, you are pretty much asking for it.
